Created by the Dog-Soldier program, Fenrir was really messed up by his transformation from human into a wolfman. When he escaped from the military facility, he went on a rampage of nasty crimes before being captured by Sirius and reconditioned a second time into the much more mild mannered Fenris.
Now, after the Dog-Soldier program has been disbanded and those involved arrested and charged for unethical experiments, Fenris has to face charges for the crimes he committed as Fenrir, many of which he doesn't even remember.

He isn't being charged for the crime that the dog-soldier program did to him, he is being charged for crimes he committed after he escaped the program.
I don't remember what all the crimes Fenrir committed were, that would be a question for Hurri, and we currently don't have a story covering Fenrir's perspective of his time after escaping. But in Good Night Malone you can see a pretty good representation of just how volatile Fenrir was during/after the escape.
