Depending on the software, it is possible to make things way easier upon yourself. One such change is the use of certain Layer types.
For example, in Paint Tool SAI you set the Linework to be Multiply modifier. This means it will ALWAYS be black, even when you put colours on the layers underneath it (Or on top of them)

found it. When you create a new layer (Or existing one) double click it (default appear in bottom right). It will then show a box where you can name it, and a drop down menu that by default says "normal"
Change that on linework to be Multiply, and the White "background"will dissapear entirely
Using Multiply with the same colour will apply a cheap shade, as will using Screen apply cheap light without having to change colour values. You will however need to adjust the opacity value of the layer (also found in the "rename layer" double click popup)

No problem, fighting the programmes are half the battle to begin with, especially more... Ghetto ones like Paint xD.
Paint Tool SAI would be an upgrade but you either need a cracked or a legitimate version (35-ish USD, 1 time payment), but does come with features like a much better User Interface, and Tablet pen stabilisers for smooth linework (and a linework tool itself, which is vector based)
