Shape keys have been more error than trial for me, but here are two things I've learned:
- Separate the face from the body (two objects). This prevents shape keys from breaking the body mesh and also lets you keep a mirror modifier on the body.
- Make vertex groups for different segments of the face. You can limit deformations in any given shape key to a specific vertex group; i.e. left eye group is where left-eye changes happen, and nowhere else...
