Krystal is undergoing physical and mental augmentations so she can be used by the Relmahri to kill Haljerron and his people. They also used false pretenses and lies to convince her afterwards so it would further her misplaced hatred

Is there a reason the Relmahri are doing this? Or is it for outright genocide?

They also want to learn more about her natural healing abilities and her masterful telepathic abilities. Not to mention she has methods of stealth they are not familiar with. Plus they want to her for this moment for genocidal use so a bit of both

Not so much alien fascist but alien dictators. They consider themselves self anointed keepers of natural existence. They see any species that they think doesn't belong or deserve to live and research ways of killing that species without arousing suspicion. In this case they think the Maldorians are unnatural because of the fact they are evolutionary descendants of Sodranians. Their species wasn't supposed to exist for another 20M years but happened in under 4-1/2 years instead due to radiogenetic manipulation to cure a disease. The even thought of Humanity as unnatural due to how fast we advanced and the fact we are mammalian. But they saw we were killing each other so yeah.
