Eventually the kids are born, and yeah, Borealis is there per Chloe's request. It's pretty obvious what happened when they're born. One girl is red like Rey, and the other girl seemed to resemble Chloe. It wasn't until she was cleaned up that they saw on her chest the pattern borealis has on his chest.
Chloe had asked Borealis prior to this what he would name them if they were his. He only told her Sierra, and that he'd let her name the other if they were his.
So Chloe names the other girl Sierra without Rey seeing Borealis name her. He knows of course, but it didn't sting to see him name his daughter.
So now, Borealis is of course allowed to see his daughter but Rey didn't let him take her from him. Chloe was able to calm Borealis with the excuse that she's with her sister, and when she's old enough they'll know what happened.
Rey considers them both his daughters, but when Borealis wants to see his daughter, he also asks to take Rey's daughter because the two are inseparable.

Yes Alpha is an old man grandpa now.
