Something to note:
"Big Chap" slaughtered almost the entire crew of the Nostromo. Made a notable effort to do the same to Ripley. Might have succeeded if she hadn't caught him napping.
But Jonesy? Didn't even even begin to mess with him. Just flashed a grin.
Unless you count the Director's Cut, where the Alien swatted Jonesy's cage - which the scene did cut at that second. Something tells me that if it hadn't, we would have seen the Jonester climb out, look up and say "Y'wanna piece of me?! Bring it, Bitch!"
