Post-Modern Prometheus is simply a great "Monster of the Week" episode that stylistically is an homage to the monster movies of the 1930s (obviously Frankenstein in particular). ;)
Always liked the Monster of the Week ones better than the "massive alien conspiracy" arcs -- but then, I'm a fan of the X-Files inspiration: Kolchak: the Night Stalker (the original, not the SyFy reboot).
Amusingly, Darren McGavin (who played Kolchak) did eventually make a cameo in X-Files as "a retired FBI agent".
He was supposed to reprise that role in The Unnatural, but had suffered a stroke two days into filming.

Ah, yeah, they'd do several Monster-of-the-Week each season, especially in the beginning :) The alien conspiracy really took over the storyline in the later seasons.
For non-alien episodes, I'd recommend:
Humbug -- Murder at a circus sideshow
The Host -- The infamous Flukeman
Clyde Bruckman's Final Repose -- someone is murdering psychics
Squeeze -- Murders dating back to 1903, all apparently by the same killer (a rare 'monster' sequel episode was made to this: 'Tooms')
X-Cops -- an X-Files/Cops 'crossover'/parody episode
Bad Blood -- vampires
Particularly, I'd recommend Humbug and Clyde Bruckman's Final Repose of those two (tho the latter has a definitely human monster).
And special mention just because it's amusing: Improbable -- a killer's victims are thought to be connected via numerology. ...and we find out who God is in the X-Files universe. ;) And that he _really_ likes music.
