Bunnie may be a rabbot again, but it looks like everything is not fully back to normal. It looks like Antoine will be down for a while longer too. Healing a broken body is one thing but a coma?

It clearly isn't the way the story is going, and it would just be a plot tumor if it DID, but I like to imagine a scene where Bunnie is caught in a blast... and comes out of it a robian, saying that this was the nanite's only way to save her. She's rather calm about it since the nanites know her panicking would just get her killed. When Sally brings up her risking her life for her friends, Bunnie SMILES and says, "Yer friends are much a part of ya as yer a part of them, it would make less sense for ya NOT ta risk yourself to protect 'em."
See, I would have done the same thing with having Bunnie move to the nanites as a way of dealing with things. It's such a natural concept and I don't know why Flynn didn't use that especially if he's gonna have them around to solve for Rotor.
I'd have had NICOLE be the JARVIS to her Iron Man. There could come a point where NICOLE asks Bunnie if she could maybe switch the nanites off when not needed as it'd clear up lots of processing power to help run the city. It would eventually be realized that Bunnie was starting to become dependent upon the nanites leading to coping problems. There could be a moment where friends are over and they hear a sudden scream from the kitchen. They come running and find Bunnie has burnt her hand on a pot as she'd become accustomed to having a left hand that was a built-in potholder. There could even be other issues she has ro deal with since the nanites for emergency use only and she is still required to utilize her natural body.
Make for some good drama.

The key there, is drama that is organic, makes sense and you can get invested in.
The stuff Flynn did was nonsensical forced drama that killed Bunnie's character and made me lose essentially any investment in her character development. I mean seriously, was I supposed to feel pity or sorry for her, after she herself got her limbs sliced off and replaced by ones owned by Robotnik?

He essentially gave her what she wanted and then made it invalid which means every bit of narration for her character is gone because she’s reduced down to her gimmick. Her robotics make her the muscle, now she doesn’t have them, suddenly she’s not remarkable, now she sees herself as needing robotics to be of worth. Is Sally the only one allowed to be a normal person? Oh wait, she had to be given those damn energy blades and Antoine has to have some super spin agility and so on. Part of the charm is that Sonic and Tails are special and everyone else is surviving as they can and trying to restore normalcy!!
Yep, Bunnie was butchered the most in that crappy writing that got erased from reality. She could have been given literally any kind of weapon and she could have at least been useful but instead she went on her first mission with just her fists and was made a joke of. What happened to her heart, spirit and determination being what made her truly strong and special?
Then instead of asking for help from any number of people in the city that had specialties in robotics she ran crying all the way to make a crappy decision that made no sense, essentially making her a slave of Robotnik...
