Mixing game mechanics with the overall lore will make your head explode. But to put it simply, a certain amount of badges generally allows you to gain a pokemon's respect so they would obey you. At any given time, they can choose not to obey you. They still have free will, but if they like/respect/fear you, they'll obey you. That's pretty much how it works.
