It's probably a coincidence that the three dots form an esoteric symbol that some call "the Masonic trinity" (even though it's used by other esoteric types besides the Freemasons). The circular portion resembles a trilateral taijitu.

Actually the symbol is a Triskelion that is a form of Celtic symbology that how ever when it was "created" to represent the BDSM community it was thougth as a 3 parts Ying Yang. And it hold several possible lines of representation. One is that they represent the three divisions of BDSM: bondage and discipline, dominance and submission, sadism and masochism. A second idea is that each division represents one aspect of the BDSM motto of "safe, sane, and consensual". A third meaning that can be derived from the divisions is that of the three segments of the BDSM community, namely, tops, bottoms, and switches.

So the resemblance to the Masonic trinity IS a coincidence. Also, the yin-yang symbol is actually called a taijitu. It just sounds cool, doesn't it?
