Yes, Stan would be very upset. Someone is using his Bunny. Since his family has been so broken I bet he is always scared that someone will steal Rabbit away from him. This must be an absolute nightmare. I can bet as Rabbit grows rounder and rounder and starts acting more and more motherly, he will have the rising fear that perhaps when the baby is born, Rabbit will go with it to the surrogate family and leave him alone. Being pregnant they probably cannot be very intimate either, making Stan feel even more isolated. It will be worst after the birth, when Rabbit needs to recover and just lie in bed for a few days. It is not something Rabb would notice either (He is busy with OTHER matters.)
Knowing Stan, he will work himself up into a panicked depression, sure that Rabbit will leave him. You can just see him all droopy and sad one morning, knowing Rabbit will get up and walk out because he mentioned yesterday that he needed to get out and see about something. He is resigned to it, sadly helping Rabbit get ready until the bunny asks him why he is so down that day. Stan can barely help not crying as he says he hopes Rabbit will visit him sometimes, even if he is happy with his new family. And Rabbit breaks into laughter when he realizes what Stan is thinking. -Before giving him a big, reassuring hug that he is not going anywhere soon, that Stan is him family and always will be.

I think that would be Stan's one big fear, the one thing he can never ignore, no matter what happens. Just like how you can leave the house and wonder 'Did I lock the door?' even though you KNOW you locked it, you checked. Stan will always have that fear in the bottom of his heart that Rabbit will leave. He was raised with deception and lies and using trickery to make others feel sorry for him. So part of him will wonder if everything isn't some sort of scam or lie. Even if he KNOWS it isn't, fear does not listen to reason. The way you're raised can leave you with scars that never fully heal.
