The whole gag stems from a goofy little strategy they built into the game [and by game, I mean Metal Gear Solid]: scattered throughout the various areas are three boxes with destinations written on them. If you pick them up, you can "use" the box, which means you jump inside and hide, and if you do this near a cargo truck - which are also scattered throughout the various stages - a guard will walk by and notice it. There are two ways this then unfolds:
"Uh?! ...Just a box." ... and then he loads it onto a truck to be hauled to the destination written on the box; it's meant to be sort of a "transportation" method to get quickly across the base if you need to backtrack (which you do need to do a bunch of).
OR.
"Uh?! ...Just a box. ...Get outta the way!" ... and then he kicks it over, uncovering you. This usually happens when you put the box too far away from the truck, or put it directly in a guard's patrol path.
If you're not near a path and the guard doesn't turn you over, he just walks away and ignores you... but if you jiggle the box, it tips off the guard and he starts shooting at you.
It's quite funny to jump inside the box though and run around, like a Looney Toons cartoon with a box instead of a moving bush. ;p It's almost a meme thing now, really, kinda like "the cake is a lie."
