for the longest time i've been trying to get flora working correctly in blender but the addon i'm using to try and join the rigs together just refuses to work after its used so many times. like what sense does that make? i'm not going to give up! i want my inklings and octo here and fully functioning dammit!
(i wonder if naming all the bones the same thing for their corresponding area might fix it? hm...)

Rigs are tricksy as hell, especially in my experience.
Naming everything appropriately could fix it, but sometimes thats not good enough.
One thing to consider, make sure you know where the armature is facing. Often times it appears to be facing one way, but its front axis is aligned another. This often messes up Symmetrize, but I wouldnt be surprised if it messes with addons too.
Make sure to also apply rotations, scale, and those settings. When using IKs with bones with fucked up rotations and scales, all hell breaks loose.
And what rigs are you trying to join together? Do you have multiple rigs controlling different aspects of the character (IE a body rig and a hair rig), or are you combining a better rig with a rig its already using? In either case, you should be able to bypass a bunch of BS by parenting a dummy object, like an empty to the model. Then parenting both rigs to it. So there is a separate object that keeps the rigs in line, without messing with the model itself, or each other.
