Finally Recovered it! (somewhat)
Well, I had to reset my PC thanks to issues that I still don't have any understanding of the root cause of the problem, but that's unimportant right now.
After many hours of playing with Cubase's settings, plugins manager, tutorial after tutorial on the interface, I managed to finally get all of the original plugins working again, meaning I was able to recover the Aelius project!
Sadly, a few plugins decided to nuke the work I had done in them, and that means I had to try to tune them back. I'm sure you can hear what I'm talking about if you look at any of the samples from earlier versions and then the current one. I'm thinking that in the end, final processing might take E2D11 and whatever the last version I come up with and then splice the two together in Audacity, since I can't get Tunefish to... well, tune right.
I'm hoping to make at least another four minutes in this track, and I'm not planning on focusing on the intro much more, since I can always just drop the two versions in Audacity and fade between the two when the intro and first groove is done.
If you're curious about what E2D11, or this working version's title - E3D1, the first number is the Edit (massive change) and the D is the demo number. I made this system to make my file system less messy and confusing, since I do a lot of editing.

Oh, I might not have fixed the drum samples for this export, so the kicks might be out of time? That could be it. I did the "fix" with splicing the old intro in, but I might wind up mixing them more directly, since I already went through the trouble of putting all of the intro instruments into a channel track and automating the volume and all, but this track is still under heavy development, so I have no clue where my ears will take it!
