I think your hard disk nearing it limit time. All hardware got their life time, so it's time to replace a new one.
Here some 'thip' to check the hard disk condition:
1. Check for the hard disk sound, if it running with a weird sound like it spin and click sound and it stop spinning and sound like that again and again, that mean your hard disk is kaput
2. Check the cable that connecting to your hard disk and motherboard. Try to swap with a new cable and test it.
3. Check the power cable. Try to swap to another power cable in the CPU. WARNING! DO NOT ATTEMPT IT WHILE YOUR CPU IN CONNECTED TO THE POWER LINE! Unplug it first.
If you unsure, just tell me and I will gladly give you a technical advice ;)

Like judgement_86 said. Check on your HDDs sounds. Main reason why I loved loud hard drives. I could check on their health by listening. Next step if you can try to read the S.M.A.R.T. data. It says a few things about the health too. And original software from the manufacture (if provided) to test drives is good too. Again, good luck. *hugs ya*
If you are having problems with boot up like that, it's usually a bad sector on the hard drive. I use a program called SpinRite 6. Steve Gibson of GRC and Security Now! makes it. It costs around $80 or so, but if software can fix the drive, this is the one that will. http://www.grc.com/sr/spinrite.htm This is only for spinning platter hard drives. If you have a Solid State Drive, then this won't help you. Just keep that in mind.
