I've heard some people float the idea that the relation between a Charmander's flame going out and it dying is actually causation the other way: that a sick or injured Charmander will have a weaker flame, to the point it goes out when they're about to die. Putting it out on a healthy Charmander would then only result in the Charmander reigniting it once it was able to (i.e. tail no longer under water).
Otherwise you wouldn't be able to use that Pokémon in underwater battles in games that include the Dive HM.

This makes sense, but we constantly see ash's Charmander holding his tail and running away from water a lot. And when they found him on the rock, they specifically said he will die if it goes out.
So either the species itself doesn't know how it's body works or they're good at keeping this information hidden
