I would recommend reading Thrawn, Alliances and Treason before the prequel trilogy (Chaos Rising, Greater Good, Lesser Evil).
If you've watched Rebels, Alliances and Treason take place during the shows timeframe.
If you want to machete style the books I would go:
Thrawn > Chaos Rising > Alliances > Greater Good > Lesser Evil > Treason.
That being said, only Chaos Rising and Alliances have any direct connection so reading each as their own trilogy is perfectly fine.
