whats stopping them to still exist in the year when mass effect (2183) or halo (2552)?

The point of separate years is that they are explaining that in the future, we would be able to have better technology for our society like the armor or ships to take us from system to system. Tron was just another world, like second life where he could just program thing to look like how he wants them to. Halo and Mass Effect shows that in the future our technology will be way different from what it is today.
