Yes, Tri-Rail in Miami uses similar engines- they're F40PHL-2s, rebuilt from ex-Conrail, exx-Penn Central GP40-2s built in 1968 and rebuilt in 1987. (http://www.railpictures.net/images/d1/1/3/6/1136.1220598122.jpg)

Probably not. M-K is out of business now (reorganized under a different name), and GP40s are considered obsolete. Metra bought new locomotives in 2004-2006, and their next new ones probably won't be for quite awhile now. The straight-up F40PHs have been rebuilt now, so they are well into the second half of their service life.

Those things went on the Lincoln Service? Hmm... my best guess would be that they were going to East St Louis for rebuilding/repair. There's an outside firm there that does contract rebuild work for railroads. Not sure if they do anything for Amtrak though. I saw a Cascades NPCU in Chicago at Canal St yard a few times- I think it's gone back to Seattle now though.
