Would that be trans? I’m not trying to be mean spirited, I’m genuinely curious. I don’t necessarily think it would because she might be a clone of Peter Parker, but she started out as a girl. Wouldn’t transgender imply that she started off as male and became female after the fact? Because, technically speaking, it could be said that she was born a girl.
It's a weird case, as she is mentally Peter with all of his experiences and memories.
I freely admit, it's a problematic representation, along side trans femme Arcee from Furman's run. Myself and other trans women have adopted Jess as a transbian (as she had a thing for Kitty Pryde), but I can see where people might disagree.

I honestly don’t think it was supposed to be any kind of representation, not to my knowledge at least. As for her being a lesbian, I’d say she’s definitely a lesbian.
My perspective is that, being a Clone and basically the only good clone from a batch of others who were insane, she’s biologically female. However, she still counts as a lesbian by the definition of what a lesbian is. But that’s my perspective, and you can disagree with it if you please. Ultimately, it’s actually difficult to tell what to consider this.
