Oh, I ink by hand, I find it's a quite fun process, put on al ittle music and get to it. I use Sigma Microns, you can get a set of them in different widths, and I'd also pick up their brush pen too. I do have a wacom but I use it for coloring.

On the color flats panel, it looks like transparency behind it.

What's your method for getting just the scanned linework on its own layer?

Two things

I take the lineart with a white background and I set it to "multiply" and keep it for reference

Then I duplicate the "blue" channel, load it as a selection, invert it, then fill it with black on it's own layer. Voila. Lineart. :)
