The lore for this one is that it takes place after Super Mario 64 DS, Yoshi takes too long to save Mario and by the time he gets his door unlocked Mario's already dead. Yoshi tries using the Mario cap to become him and do the final level but Bowser finds out and literally just straight up kills him.
