If there was a main root-site that hosted heaps of different art fandoms. See the FANDOM tab at the top, if you clicked 'Furry', THEN you'd go to FurAffinity. If you clicked something else, you'd go to a homepage just like FA but to that particular fandom. Like, the MSPA site would be called 'Hometrapped', as opposed to 'FurAffinity'. It would be a branch-site.
Your account would be the one you used throughout the entire site, as in it would be the same in Furry as in Lilo&Stitch. Maybe you could set changeable nicknames for individual branch sites. That would probably solve our 'I'M MOVING ACCOUNTS 'CAUSE OF MY USERNAME LOLOL' problem, too. If you watched someone, it would be a little like DeviantART and you could un-check the boxes for their HappyTreeFriends-fandom artwork, but you'd still get their journals. So you wouldn't have to make a journal for every single branch-site to tell them all that you have a funny chink in your eyebrow.
To submit artwork, you'd choose the type, upload the file, and then you'd choose a fandom by entering the name, choosing from your favourites, or the most popular. Let's say you submitted some Toon Patrol fanart, your submission would not only appear on the root site's 'recent submissions' box, but also the Toon Patrol branch-site's box.
If something new pops up, a new movie or what have you, and it starts getting fanart, people could make their own branch-site for it. There would be a pre-prepared template on the root site, that people would fill in details like what to have instead of the 'species' drop-down menu in browsing, etc. I still haven't figured that out fully, I guess it would take a while, or maybe people would collaborate on it. Two sites with the same name wouldn't be allowed. If the person filling it in had to go to bed and close down for the night, all goods, they can save it as a draft. It wouldn't be submitted anywhere, but they could get back to it in the morning.
After they'd finished, they would save it and it would remain in their personal custom-branch file forever, or until they deleted it. This would be so that if there was an error while a branch-site-mod was publishing it, that it wouldn't be lost. They would approach a mod assigned with the task, and wait for it to be approved. If trolls tried to make a 'One guy one jar' branch-site, it'd get denied and they'd be given the reason. If that fandom already had a branch-site, ditto, and they'd be directed to that site. In their custom-branch file, they would see a little red cross in the corner of the thumbnail or something.
If there was some kinda troll or immature kid that managed to be a mod, and they published a rotten site, the other mods would stop it, because newly published branches go into the recent-branches section. They also have limited use for a month or something. Another branch-mod would take it down again, and tell the maker and the wrong mod, and the wrong mod might have their status taken away.
There would also be mascots for the main branches or something, as you can see, and the groups we use the icons for would actually be groups, not user accounts. And we could still use their icons.

Same. c: I know forums support all the multiple fandoms, but they're just not suited to art at all. you put it up, it immediately gets buried by comments on other things and people never see it again. The ridiculously specific threads are also annoying to post art on, too, 'cause no one will see your stuff just in passing. :C
Fanart-central is somewhat like this (categories for every fandom), but hardly anyone uses that site any more.
As a whole new site I think this is a great idea, but as something developing from Fur Affinity, it'd probably piss a lot of people off who aren't involved in other fandoms, and alienate people who aren't into/dislike furry things.

One of the things which attracts furries here (over other, better sites such as dA) is the fact that furries are very... shy about their interests. Furs meeting other furs? Totally fine. Furs meeting non-furries and having to explain why they find it appealing, the terms for many furry concepts, their slugtaur-on-hyper-inflating-herm-vixen fetishes, etc etc...
Yeah, for the most part, furries are quite exclusive and are quite happy staying that way.
Now, making FA MORE than just an art site, however... not bringing other fandoms in, but bringing other FUNCTIONS in...
Good thinking though, might keep you in mind. Got a few *similar* ideas rattling around in my head, would love to get your input. Maybe have you in some form of moderation role or something, see how we go. :)
