I got really frustrated early on trying to ACTUALLY ink digitally so I eventually just gave up on it all together. The linework that shows through is pretty much the original sketch lines, but cleaned up. For something more simple like this, I generally just use one layer.. I'll do the sketch and then clean it up so it's pretty much just the linework. Then I start to add color everywhere BUT where the lines are, if that makes sense. Sometimes the linework ends up not being dark enough and I end up having to paint in some darkness in a few areas (that did not happen with this one). If I have to do something more complicated (like a character with a lot of colors) sometimes I'll duplicate the sketch layer and tweak it and set it to multiply while I lay down the original colors.. but it eventually gets flattened and painted over the same way I'd do a simple one :). I hope that makes sense!
