Ah, so that's where Tails Prower and the other chars have been all this time ._.
Hurricane season slowed us down, but here is the next page of the comic! After over a year the flashback is also over and we're finally back with Princess Sally Acorn, Sonic the Hedgehog, Sly Cooper and the rest of the front line... and this was a reveal a long time coming XD;
While Sly and Carmelita Fox know full well how dangerous Dr. M is, it seems Sonic still is trying to put up a good fight. Looks like he's the only one though, as Lara-Su and Julie-Su have also given up for now. It sure is hard to fight villains when they fight dirty.
Here's the next collaboration page of the crossover comic I do with
Waimbert where I write the story, he draws the outlines for it and I do the rest.

Damn, Eggman as well as Dr. M and Clockwerk and Metallix have captured all of Sonic's friends; Tails, Knuckles, Amy, Shadow, Rouge, Silver, Blaze, Vector, Charmy, Espio, everyone, including Cream, Big, Sticks, Shade, and Mighty.
But little do the villains know that they're missing three more known associates of Sonic's; the Babylon Rogues - Jet, Wave, and Storm.

Cream is actually still in the city as we've seen in the flashback, but yup mostly everyone is caught. The pods are actually much longer going down a while, so except many other mobians not seen here to be trapped down below. Not sure if the Rogues would help out even if they could.
If Wave and Storm hear about Tails and Knuckles along with all of Sonic's other friends being held against their will by Eggman and Dr. M, they would no doubt mount a rescue, and even Jet couldn't stop them from going, but he wouldn't let them go on their own without him as their leader, especially since the idea of Sonic being helpless without his friends would not sit well with Jet. Plus, if Bentley, Murray, and the rest of the Cooper Gang were on Mobius, they would no doubt back Sly, Carmelita, Sonic, and Sally up to pull a high-stakes rescue operation.
The only other thing I can think of is "Purgatory Matrix. Direct neural stimulation to pain receptors...ALL OF THEM!!! Basically the worst pain you've ever felt in ENTIRE sad-ass existence, time 1000, continuing forever. Add to that you're forced to experience your worst fears & memories 1 right after another!!! An endless continuation of agony that will not stop until I ALLOW IT!!! Finally, while within the matrix you're unable to die." The victim could be COMPLETELY dismembered & they would STILL BE ALIVE until the Purgatory matrix was deactivated!!!
