It's not easy to anger the queen of dragons herself and protector of all life, Alexstrasza, to the point when she's not afraid to take radical action! She's usually a very nice, good dragon that doesn't hurt anyone. However, if she's enslaved and her children are used for war for a long time, she won't have any mercy upon those that caused her all that suffering. It was Nekros that was in the center of that hatred and Alexstrasza did something very unusual for her - got really furious, opened her mouth and chomped Nekros without any hesitation or second thoughts and swallowed him alive!
Well, I hope she got what she wanted - a revenge and good dinner!

I think it's widely accepted that he was swallowed. Wikia says it so, even if "Day of the Dragon" doesn't directly. But let's be honest, in that moment, what would an angry furious mother dragon do? Toss him away or eat him? And now that I think about it, it said his body was nowhere to be seen, so I think it's pretty clear.
