Honestly, let him keep the red pupils. It makes it look like he's looking at the world with total spite. After all, this is a machine that, deep down, is SICK of how Sonic keeps beating him at everything, despite being built to be better than him in every way. Also, it would distinguish him from other robot Sonics, like Mecha Sonic.
