The future is a chaotic and multivariate domain of study, especially when you have saber tooth tigers and other entities throwing their weight around in the timestream.
But in this version of events, Sully eventually left Emmet's apprenticeship to become an "independent inventor" in his own right. Many years later he decided to stop by the Burrow to catch up with his former mentor, who was older and grayer than before but still much the same wombat Sully remembered.
The now middle-aged ferret was showing off some new prototype he was about to send into production: a "personal assistant bot" that resembled something Emmet had vague recollections of having seen before, except it could hover now.
Emmet listened politely as Sully cheerily prattled on as was his wont, listing off his creation's various features, but he was more amused at the shape of the wide weasel who had waddled in. Was there something about this line of work that caused people to... expand their horizons like that?
In any event he made up his mind that he'd refrain from asking Sully to crawl into any tight spaces for old time's sake.

That's not a look of pride. That's a look of stifling a laugh that Sully's now shaped like the beaker he used to carry around.
A delayed morphic resonance based on the shape of the container... it's almost enough for Emmet to surface the vinegar out of its permanent containment to run further tests. Only almost, though.
