That explains things. When they were initially talking about "the plan", I kept feeling like I was missing a page because I was going "what plan? I saw no plan being discussed". So the only clue it seems we have is that the security AI needs to modify something on their end for John. If they can't save him, can't wait for help, and presumably can't shoot him off into space in a cryopod or something because that risks the disease spreading, wonder if the plan involves trying to convert John into an AI.
