So it's pretty obvious that this machine targets both Lemon and the projection of this kid. But the fact that the kid can see through the machines eyes hints that this steel monster actually uses people like this kid in some capacity.

Also it looks like this machine has had a few victims over its long operational life. And this process gradually eats away at the mind it steals. This makes me wonder about the beginning of the comic again. Is this really a flashback, or could it actually be the future?

So this machine has captured others who have had contact with other Kaijus over the years, assuming based on the decay of the other 'prisoners'

I would say that the auto-carriers simply had an army of operators. Presumably, they were built by some enemy nation and that nation's troops were the operators. Not unwilling captives, but typical remote pilots and gunners.
