That is just shit both about Megaman and Mouse Guard!
I didn't even know the Box Set existed, I got the RPG Book last year and printed and hand made all the cards myself! That took a lot of work
I hope Amazon are just being alarmists and the Box Set will come out soon, Mouse Guard is so... so squeee. Makes me wish I was mouse more often

To my knowledge there are six distinct "Mega Man"s.
Classic Mega Man: From Mega Man 1 through 10, a boy robot built by Dr. Light and modified to fight the evils of Dr. Wily. Friends with Rush, Roll, Protoman, etc.
Mega Man X: From the Mega Man X series. Now just known as X, a Maverick hunter built many many years ago by Dr. Light and now working with the Maverick Hunters to take down those who might cause disruption and disorder. Friends with Zero, Axl, etc.
MegaMan Volnutt: From Mega Man Legends 1, 2, and Mega Man 64(which was just the N64 version of Mega Man Legends, but still). Friends with Roll Casket, and a Digger who delves into ruins to find artifacts, treasure, etc.
# From the Mega Man Battle Network series, which includes NT Warrior. A program called a Navi who is friends with Lan and they fight hacker groups and the like to save the world.
Star Force's Mega Man: The Mega Man from the Mega Man Star Force series. Formed by the character Geo merging with Omega-Xis. this..is about all I know about them as I've not actually played the games.
Mega Man Model X: From the Mega Man ZX series. While technically a part of the Mega man X timeline, to my knowledge it's not the same character, so yeah. Formed when either Vent or Aile Megamerge with the Biometal Model X. Again, all I really know since I've not actually played into the series.

More seriously, the Megaman X series started 8 years before Megaman Zero came out. And while the games are within the same timeline, the Zero series takes place about a century after the last Megaman X game. I've only played a little of the Zero series so perhaps he gets claimed as a Maverick by someone later on in the games or something, but from what I -do- know and have read, the plot of the Zero series is fairly intricate, least as far as Megaman games go so there's certainly more to it than just that.
As for why they'd be working alongside each other... well, to avoid too many spoilers suffice to say that X and Zero are friends and work together as Maverick Hunters in the X series, then there's a rather big gap of time between the X series and the Zero series within which events happened that essentially led to the Zero series. For a more detailed explanation with spoilers, I'd suggest checking the Megaman Wiki ^^;
