The thunder spell generates a thunderbolt at the point on terrain you're aiming at. So if you want to hit a flying enemy, you need to target the floor below them or a wall perpendicular to them.

Bspatch is an open-source patcher developed at MIT. I didn't write it myself. I wrote the included batch file, which basically just automates running bspatch with the right parameters on the right files and checks the file checksums to make sure you have the correct game version.
If you're concerned, you can open the batch file in notepad and see what it's doing, and check bspatch's checksum vs the windows compatible one online.
