"What if" stories are an interesting approach to feature different or hidden aspects of characters and also the world around them. I, personally, haven't done this before, but I can definitely see the appeal behind this concept, especially from the perspective of someone who loves time-traveling stories.
I don't know if you ever played this game, but Live a Live makes some really good use out of this idea. It features many different heroes from different periods of earth history. At the very end of the game, you unlock a mode where you can actually see a scenario where the villain wins, which is a really cool idea. I think in general games with multiple endings – good, bad and totally wacky – are great stuff. Really expands your imagination. Maybe that's why I love Chrono Trigger so much.
In the past, I did something a bit different by venturing off the path of the main characters and tell little side stories. Like: While the main protagonist X does this (the really important stuff), what actually happens with character Y meanwhile? Naturally, it works better when you already have a rich world with many characters in it. But I love it to turn the story in a different direction with a new perspective, attitude and sometimes even a new theme, at least for a short while.
I think you should definitely try to make some "what if" side arks, maybe even mini stories. What I think is a cool concept is when, at first, these scenarios seem to completely go in a different direction. However, in the end and after overwhelming odds, things turn out the way they should be and are canon to your lore. To quote Chrono Trigger: "But the future refuses to change".
