We may be getting into one of those situations where "absolute good" and "absolute evil" are both considered to be too extreme, and the extermination of anything evil (or chaotic) causes an imbalance that collapses the system. IE, a system fully ordered by the Tree is unsustainable, and we have a wild course correction/pendulum swing going on right now.
Considering it is in a far future after "humans" caused their own extiction, and we had a few major extinctions before out time here.. it is more likely each restart were related to such events.. not chaos.. else she would not be so worried about its growing presence and willing to fight such chaos.

Jokes aside, it seems that eyes of infected "commanders" are different from normal infected, probably to show that they have mind intact even if corruption twisted them.
