Yeah, Yoshi's body has always been kind of awkward, hasn't it?
Depending on how technical you want to get with it, the "saddle" bit on his back is supposed to be like a turtle shell. The original design for Yoshi was that he was supposed to be like a species of koopa, but it never really came up much. Fun fact!

I like to think of it as a collapsed tight entrance, he fits such large things in his belly I imagine his stomach to be a collapsed squish sac with the entrance having a strong sphincter so he can keep things inside, so once you get past the opening to the throat there isn't much you can do to push back out ;D more or less, derp.
