Twilight took Luna to Fluttershy in hopes that the yellow pony would show princess how to be approachable and not intimidating. But we all remember how Fluttershy reacted that one time when she tried to be friends with some animals, but they all got scared and kept running away and hiding, right?..

We are talking about a world where two god ponies literally move the sun and moon in the sky to change the day and night. The sun is presumably a body either the same size as their moon or a larger body slightly further away, and presumably is also not working by the conversion of hydrogen into helium. :B
I have a theory that their world is a lot more broken/magical than it lets on. Their parents, the unseen king and queen, are quite possibly the sky or firmament or what have you, maintaining reality. The two sisters are therefore given responsibility for the world, for keeping it going. The various types of ponies help to run the environment and weather. The Everfree Forest was probably the place the sister's grew up and learned how the world was supposed to work, considering it's the only known place in the world that doesn't need magic to run and basically runs itself. There's also that old abandoned palace there, so clearly that forest used to have some importance to the royal family.
It also helps that the older meaning of Prince and Princess is simply "ruler."

In U6 it's just the Avatar and Lord British as far as I know. For that matter, Lord British is rendered unable to speak, though he still goes about his daily routine. Once, probably by boosting his stats, I got Shamino to cast the spell. The game was extremely upset because it destroyed the playing character without transferring control back to the avatar.
In U7, it also left Batlin behind (and talking to him then is pretty awesome) and also the Ferryman.

She is still the same size as she was the last (and, well, the first) time we saw her. Her mane and coat changing colour (and composition) is an indication of her power being restored. ..And I can't think of a good explanation to why she was completely clueless about how the world worked now. I firmly put the blame on Trollestia. :B
Actually, rewatching the episode, Luna is slightly taller than the average pony, and only about a horse head or so shorter than her sister. There are also a few shots were we see Celestia's height compared to Twilight's, and Luna is a fair bit taller than Twilight. Luna's not quite as tall as her big sister, but she's not filly-sized. The problem is that Celestia is so freaking huge compared to everypony else.
no... seriously... look...

She looks smaller because she's crouching on the floor in front of her sister, who is twice as tall as a normal pony. Luna is indeed smaller than her sister, but she's still bigger than almost everypony we've seen so far.
Here's Celestia next to Twilight, for a size comparison of them.

Twilight barely comes up to Celestia's body, and Celestia has to bend all the way over to "hug" her.

And here's Luna next to those pegasus foals.

... so stubborn... ill quote the wikipage devoted to luna
"Princess Luna's design changed from her first appearance in Friendship is Magic, part 2 to her appearance in Luna Eclipsed. Her mane changed from opaque to translucent, her coat is now a darker shade of blue, and she became slightly taller and more slender. Her old design is still used in the promotional online game Canterlot Castle.
A possible reason for her changes is that she might have grown between her last appearances. Luna's voice in this new form is more mature and her stature is much closer to her older sister's now. "
K, see now? they DID change her, made her, taller, thinner, and gave her a new mane design, i was right, arguement over

I never said they didn't change her. Nowhere did I say they didn't change her. I kind of figured that the changes to her design were fairly obvious and didn't need discussion. My whole thing was about how she wasn't as small as you were making her out to be. "she was that size as nightmare moon, but as just luna she was almost filly sized, just a bit bigger then a real filly, but smaller then say, pinkie pie" She was not filly sized, and we know that because two fillies are in the same shot as her at one point, nor was she smaller than Pinkie Pie. She was larger than Twilight, which makes her larger than most of the cast, save exceptions like Big Mac and Celestia. She only looks smaller because we rarely see her next to other characters, and usually only in comparison to someone who is twice as tall as everyone else. Yes, Luna has changed and grown taller. But she certainly did not grow from "filly sized" to almost Celestia's size in a year or so.
Also, to be a bit pedantic since this whole argument is ridiculous anyway, they did not change her entire design. They altered a few minor details since she last appeared, but it is clearly the same character.

But we don't see those fillies in comparison to Apple Bloom, so we don't know how the two compare.
Unfortunately, there's only one character we've seen more than once who interacted with Luna close enough to get a good idea for her size in the two parter, and that's Celestia, who rarely interacts with others. Luna is also on-screen for a grand total of maybe two minutes in her only appearance before. And from what we see, it looks like Luna is somewhere between Twilight and Celestia in height, though admittedly closer to Twilight. Here, I grabbed some screenshots of like, the only time we get a good shot of the height differences.

So, yeah, Luna's grown quite a bit, but she was already a bit taller than the rest of the cast. Admittedly, most of that height is in her legs and neck, but that's the same for Celestia. And… ho boy, I think we need to stop here, because we're almost at the point where we try to figure out the heights involved and how tall each character is foot-wise, or if we'd use hands like they do in our world except ponies don't have hands so they couldn't use that but they've got saddles and GYAH!
*deep breath*
Okay, the point where I'm taking screenshots of a show about ponies is where things have gotten weird.
I have to admit, it's a bit strange that they changed her design between her two appearances without an explanation. Lauren's idea that she lost most of her original powers when the Elements were used against her and she's spent the intervening time re-powering is as good as any and is probably the most logical, but still it kind of bugs me. Though I do like her redesign, since it makes the two more obviously related.
