Yeah I do, but I use Sai. It used to work but now it keeps leaving the deleted layer black... only on FA though. o.o

Oh, well can't really help you with Sai. You might have to consult the all-mighty Google for this one.

It needs to be .png, .gif doesn't handle alpha layers.

It is .png XD That used to work but for some reason FA is the only place that gives it a black background.

The background became black because FA converted the image to jpg. This happens when you upload an image that is larger than 1280 in either dimension. When FA converts any image to jpg, there is also a slight loss in quality. If the uploaded image is 1280x1280 or smaller, FA will leave it in its original format and your transparency layer will be preserved, along with the original quality.

Any image that is over FA's size limit will be rescaled down so that it fits within 1280x1280, while still maintaining the original aspect ratio. This is true whether it is png, gif or jpg. The rescaled image will always become a jpg. This rescale/conversion only happens for larger than allowed images.
