You can really tell that Sally was willful even as a little scamp, but you can also tell that this is from a time before she developed her Optimus Prime backbone.

That's a poor way to go about things. You need to think for yourself, because the majority of people can be really stupid.
A mary-sue is a character that is beloved by all and has no character flaws, while also dominating the spotlight in anything they appear in. Sally is none of these things, as she has plenty of character flaws that get pointed out, while she's not always the focus, and a good number of characters don't like her.
So the term is incorrect in any stretch.

Because she's a main character, and as such is supposed to be a trifle special so as to stand out from the world around here? Much like that 'horrible Mary Sue' Bella Swan or Amy Rose, or any other plot-centric character in a sci-fi fantasy.

To be fair, you should be giving yourself a reason to think otherwise. Do you always believe anything a large number of people tell you? That's a dangerous and destructive habit to have in your daily life. Don't be a doormat, or malicious people will use it to shape you into whatever they want you to be.
'Mary Sue' is a literary trope. The term originates in the 70's, pertaining to a Star Trek TOS fancharacter created by trekkie Paula Smith, named Lieutenant Mary Sue. A 'Mary Sue' character is, at its core usually a self-insert of the author, for wish-fulfillment purposes, and not conducive to good storytelling. Because of this, that character is too perfect, too lacking in the real traits that make a character interesting, to be likeable by the reader. Examples include pretty much any fancharacter by David Gonterman, or the infamous Marissa Picard.
Let's look at Sally as a character, against this litmus test of Mary-Sueism, shall we?
Self-Insert? Nope! Can't be, since she's been written by a dozen different writers, now.
Fancharacter? Nope. This alone exempts her completely according to general consensus on the trope.
Flaws? She has tons of them, not the least of which being her presently being a murderous evil robot in the canon continuity. She also is overprotective, can be stubborn, fail to see things for what they are. SHe's gotten people killed, and been wrong about plenty of things.
These sorts of things make her what's called a 'well developed character', not a 'Mary Sue. Generally, when people mislabel someone a Mary-Sue these days, they are (wrongly) trying to say 'I don't like this assertive female character, because I am a chauvinist douche', which makes me worry for the people telling you this so much.
Fortunately, you now have the knowledge to correct these people on their misuse of this term, which will hopefully quit muddying actual criticisms with such disgusting undertones. Everything I've said here can be confirmed by yourself with a quick Google and minimal footwork.

and i find my under lineing dislike of sally to stem from my dislike of her father..who from the satam show..is shown to have well coused robotnic to take over [i have long scince stop'd trying to stay in the loop of the sonic story for well it confused me alot due to plot holes,unneeded plot twists..and so many characters i lost track] but im still a fan of the community it self

Yep. exactly right Blaze is equally as hot as Sally and Lupe. Forget Amy and go back sonic's main ladies. Bring back SatAM! The writers actually had the third season wrote out before the plug got pulled. They need to get it going while the original actors are still around!

SOA should've fought SOJ much harder over Sonic. They took complete control over the franchise and now look at Sonic .
