From my Tunblr blog, "Ask Nightmother Moon" ( http://ask-nightmother-moon.tumblr.com/ ), in which a recently-revived Nightmare Moon comes to terms with finding a new meaning for her life, pregnancy, and a host of other issues.
Just now it is revealed who the father is of the twin foals Nightmare Moon is carrying, via flashback.

Hehe, that came out very oddly.
Assuming Nightmare Moon is something... like a sister to Luna, it means tha through the technicalities of blood Luna is sister to Braeburn. But she's been having her "belly sports" with Bad Apple. and another union by blood means he and Braeburn become both uncle and nephew but also brothers by blood at least, if not law.

(This applies to the "Nightmother Moon" backstory)
Nightmare Moon is like self/sister/daughter in relation to Luna - She was created by Luna's denial of her own actions, made real by goddess-like power and the madness of a couple centuries of isolation. She made Nightmare Moon from a name into a full-fledged, sentient personality with an illusionary form.. For the first few centuries, they traded insults, blame and fought... until loneliness brought them back together. Over time, Luna's personality "slept" longer and longer, until only Nightmare Moon's personality, fueled by anger and thoughts of revenge against Celestia and ponykind, remained awake in their shared body. As time progressed though, Moon realized that, without someone else around her to keep her company, she too, would go insane on a separate level. She could make illusions and simicularums, but it would be like talking to one's self. So she broke off small pieces of her soul (which was also Luna's- they were still one soul, two personalities), and used them to create three foals: Nightfall, Starscraper, and Tailspin. They were magically-created, but were sentient. She raised them, though having little knowledge of actual motherhood, it was a bit of a crash-course, and her raising was a mix of affectionate mothering and military indoctrination. (On a side note, the future Shadowbolts aged and matured much more slowly, as their soul-shards slowly became full souls in their own right with each one's life experience).
Fast forward to the Moon's return, and her revenge by making a literal "Eternal Night". Luna's personality awoke upon return to Equestria, but wasn't strong enough to make a full recover and take back the body she and Moon shared. What she was able to do was convince Moon to not bother killing Twilight and her friends, when it was discovered that they were planning to stop her. Luna convinced Moon that all she had to do was to discourage them, make them give up. Well, you already know what happened then- the Elements of Harmony were activated, used, and in the end, where Nightmare Moon was, lay Luna. Celestia reappeared, the sisters forgave each other, and they all left the castle. The end.
Well.... Not quite. The Elements of Harmony didn't destroy Nightmare Moon, not completely. What happened ways it tore Luna and Nightmare Moon apart from each other, dividing the single soul they shared. Luna was fortunate, she emerged strong and with a physical body. Nightmare Moon wasn't so fortunate. Her spirit was weak, and barely clung to the shards of armor. She called out, spirit-wise to Luna. The last thing Nightmare Moon's spirit could see was Luna looking back at her- then turning and walking away with Celestia. Feeling betrayed to the core, Moon's spirit sank into the armor, fading slowly. She would have expired, too, if not for her Shadowbolts. Having been recalled when Rainbow Dash didn't fall for their offer to join them, Nightfall, Starscraper and Tailspin remained on the sidelines, not realizing what had happened until it was too late for them to interveine. Fearful, they kept away until the princesses and the others had left. That night, they returned to where Nightmare's armor lay and mourned for her loss- only to discover that she was there, her spirit, in the armor. All three of them wanted the same thing- to bring back their mistress, their mentor, their mother- and they were willing to sacrifice themselves to do so. In that moment, Nightmare Moon's spirit strengthened, an aura glowing around it, taking form, and becoming solid. For it was not fear, nor obedience that the Shadowbolts sought to resurrect Moon- it was love, and that love, combined with the latent energy left by the Elements of Harmony, brought Nightmare Moon from the edge of oblivion. This sudden return and its source had a profound effect on Nightmare Moon, and has caused her to relook at herself and what meanings there are to her life, even as she currently hides in the underwater redoubt of Lake Kelpie.
However, it should be stated that Moon has very harsh and conflicting emotions about Luna. Moon believes that Luna intentionally betrayed her and left her to die. Whether or not that is actually true is unknown.

Wow. That is a good, deep backstory. It makes perfect sense, it's very dramatic and shows the depth and breadth of her feelings.
It also reinforces the awkwardness of family days. Hell, it makes them worse. Moon hates Luna. Bad Apple loves Luna. Bad Apple is often alone, unprotected and in dangerous situations. How MUCH does she want Luna to suffer?

Moon hates Luna? Moon hates her as much as she loved her. If you recall her outburst on the blog, she's very deeply hurt by what she perceives as Luna's betrayal. Part of her wants to confront her, and yes, hurt her too. Another part of her doesn't want to see her again, wants to close off that painful part of her life for good. And above all, there is the fear of being discovered. Moon right now is at the most vulnerable point she can be. She was already weak from her near-death - and now, as her pregnancy progresses, she will be lowered to mortal levels of vulnerability. She honestly thinks that if Celestia and Luna were to discover she was alive, that they would stop at nothing to destroy her. She's a little paranoid- but can you blame her?
