Actually in the anime there's an episode that sheds some light on the Major's past and how she actually ended up getting the full prosthetic body. Can't recall a name of the episode but it stats how she was paralyzed and in the same ward with a boy with similar conditions. However, the allusions you mention was actually a statement that the Major should stop beating about the bush and just get the male chassis since she is so butch.
The Major explained why, in the Manga and in the Anime, she didn't actually want a Male model body. One) it was sexual combat. Guys just go easier of women. Two) the smaller lighter female body is quicker and more agile.
It also let her play at being a lesbian without actually being gay. It was never made clear if her female lover(s) is/are lesbian, Bi, or straight getting those jollies off the Major in their "alone time".
