For the record, I don't give a rat's behind about the timeline of the Zelda series, official or not. It's more enjoyable that way.

Not actually sure if they're supposed to be the same, since LttP now sits on a timeline where OoT Link failed, and thus the war that LttP is talking about could very well be a different thing entirely. Also, without Link there to clean out the Temples and awaken the Sages, maybe the Wise Men are totally different people as a result?

No, Wind Waker takes place on the timeline where Adult Link stops Ganon after he took over Hyrule. Ganondorf almost took over Hyrule again after he came back because Link went back in time to be a kid again, so he "vanished" and thus they had to flood Hyrule and seal Ganondorf away there.
Oh ok. I had to search it and found the creator's version. I knew Twilight was after the Majora in Time line as after Link was sent back, he was sent away to train which led him to Clock town eventually. Then 100 years later Twilight Princess. I just didn't remember exactly how they fit together.
Though in Wind Waker I remember them saying Link didn't stop Ganon that's why Hyrul was flooded, though in the one where he was sent back, Ganon was arrested and imprisoned so Zelda sent Link away.
If Ganon was stopped in both Universes how was he not stopped in the Wind Waker history?

He got sealed away but he eventually got free and revived. Ganon does that a lot. It's also in the adult timeline, so Link isn't there anymore because, well, he went back in time, which put him on a "different" timeline (the child one). He effectively was gone from that established adult timeline.
Don't worry, I don't hold it against you for trying to make sense of it all. XD;
But it's my personal opinion is that Nintendo never should have said anything about "official" timelines: I assumed that they kept it vague because doing otherwise might put pressure or limits on their creativity. I prefer not to worry about such things, and just like enjoying each game. The fact that they're about legends gives a great excuse for why all the details wouldn't match up perfectly!

Clearly the Link to the Past game was referring to those sages in Twilight Princess. You know the completely useless ones who just made everything worse.

actually, according to the timeline, the events of TP won't happen in the same timeline as LttP. LttP = link dies in OoT, and most of hyrule gets destroyed and changed. TP = link succeeds, and is along the child timeline. can tell, cause the temple of time is still around in TP, and is non-existant in LttP
actually i think a link to the past was the last game i played so i don't know anything about twilight princess that hasn't been on the next of any of the games past the super Nintendo... well i did play a couple of game-boy games but i don't remember them very well. what is OoT?
