Your description kind of reminds me of a concept I had for a fanfic of sorts may years ago (like back during Gen 1 years ago). It was never something I intended on actually putting to paper, but I did go through the entire story in my head over the course of a few months to pass the time when I had nothing else going on; it was kind of like watching a cartoon series written and directed by myself entirely in my head. Anyway, I don't remember exactly how it happened, but at a certain point one of the main characters underwent something that transformed him into a Pokémon, and upon reverting the change he was still able to transform at will. Because of this, whenever they reached a Gym, his companions who were also competing for badges would use him (not against his will) to win the battles by having him transform into a useful Pokémon (although there were only a select few he could become), and put him inside a Pokéball to use in the upcoming battle.
