Haha, I'm honestly not 100% sure myself since I wasn't a part of the original administration or even used the site back then. To the best of my knowledge though, "e621" was chosen as the name simply because they didn't want to give the site another typical furry name. From what I've heard, they settled on "e621" because it's the number for MSG, a flavor enhancer, so the site would be "full of flavor".
It's pretty silly :P I've never bothered to ask Arcturus or anyone from the original administration directly about it, so all the information I've listed here is just what others from e621's old days have told me. Maybe it's completely off, who knows.
