Favorite part? Not sure, the concept of chakra stones is nifty. Plus establishing the general feelings on souled and soulless leads into further things.
I can't help but be curious if this is going to be more than just a story or not. A lot of these ideas seem to be very much like a game idea as well. I mean I certainly see the potential for simple novelizations and the like, but you've basically laid out basic 'feats,' equipment slots, and so on.
