Well actually Vincent is Seph's pops. Lucretia was already pregnant with his baby before Hojo swept her up.

Then Hojo had Vincent "killed" and did all kind of experiments on him; Locked him up in the Shinra Mansion basement. Which is why you find him there as a hidden character in the game.

If you notice, neither Vincent or Yuffie are in any CG cut scenes because most players, without prior knowledge, wouldn't know they were accessible nor were the two key to the game's main plot focus.

Nnnnope. There are implications of it because Vincent likes to take responsibility for things that aren't his fault and it certainly seems plausible--

however, Hojo being the biological father of Sephiroth is officially confirmed not only by Nojima and Sakaguchi, but in print by the official book Ultimania.

They probably didn't put them in any cutscenes because they were optional characters, back in those days it would have been way too much of a pain for them to animate FOUR separate cut scenes depending on your party. One without either, one with Yuffie, one with Vincent and one with both. I doubt there would have been room on the discs for that many variants! Really makes you grateful for today's games with their multiple different scenarios and endings ;p
