Oooo that happens to me a lot, and it is soooooo annoying! Coloring on the ink layer, or inking on the background layer, or whatevering on whatever isn't the right layer.

thats why you set up a 5 minute rolling autosave that covers the last two hours, or some quick-save macro.

I usually only use one layer. For everything.

i've done that with colors layer before >.< mixed the durn shading right into the colors. totally effed it up.

This. So, very, THIS.

Oh god. I've gone through hell getting the lineart and sketch separated before. Did you try magic wanding the inks then copy+pasting them up a layer?

OOor never mind, I read up.

If you have photoshop, you could try moving it over there, duplicating the layer, and either...

1) Mess with the channels until it looks right. Sometimes, you can just disable the blue layer and it'll rip the blue linework right out.
2) Mess with the levels. There are separate RGB layers that you can mess with that might be able to get rid of the sketch from the inks.
3) Magic wand the inks, cut and paste them on a layer above, then apply a gaussian blur of about 0.5px.

I haven't done that yet, but I know an artist who has. Yeah. Not fun.

This is why Photoshop needs preset workflows. :p Click a button, ink layer is created, and brush changes from pencil to pen.

Then again, no amount of helpful shortcuts can prevent those "FFFFFFFF---" moments. ^^;
