This looks so wonderful, I'm glad we are able to work collaboratively in developing this new alien species.
The pangolin-ish portion is excellent. I was going to say she should have shorter legs and a more squat look, but after seeing this I prefer it not so squat, so these legs and body are wonderful. I think I'd like the claws in this form to be slightly less prominent, but still look like they would be effective digging tools. I didn't mentioned it before (because I hadn't thought of it) but I'm thinking I would prefer her species to have ears. Her general head shape at the back should be a little more like some types of gryphon with the ears coming up and backwards from the back of the head. Also, antenna like things coming off the ear tips (inspired by this mistake: http://www.furaffinity.net/view/9744136/).
The shell I would like to have a flatter bottom, actually curving up into its structure (original concept was a shield in larger form that she typically wears across her hunched over back as the hive reaches into her from underneath it). Each of the holes on the sides (I'm imagining about six to nine on a side) would be about as wide as her arm. The top I'm thinking should consist of mostly crystal of various heights or craggy rock with crystal protrusions, if that isn't too difficult to draw (I will try to find some type of example for what I'm thinking).
As to your question of her arm, it should consist mostly of the semi-solidified inhabitants of the shell attempting to mimic muscle and scales but not quite succeeding. They are attempting to reform her body as she imagines it in her powerful alter-ego. The shell's inhabitants have a psionic link with her that forms as part of their two species symbiosis.
While she is a slightly atypical member of her species in how large of a colony she needs to keep to form her altered self (and replace her arm) she is normal in that they all have these hives they live symbiotically with. Most keep their crystal stores in their warren and carry their entire hive (or most of it) within them, but she lives a more mobile life and has them carry it around, spending an abnormal amount of time without being bonded to them.

Oh, I should also mention, the crystals don't need to have any specific pattern. It is a natural proporty of the crystal on their world that it keeps moving around in the ground. This creates lots of geological instability as the crystals keep reshaping, forming and collapsing chasams. While too slow to watch in real time, you could observe it over a period of about a week to a month. On their world there is speculation from outsiders as to whether or not the crystal would qualify as a simple form of life (the locals laugh at this notion as their hives continue to feed on it and provide them with the processed nutrients).
Ok, found some images that might be decent inspiration in the direction I'm thinking with the crystal. http://s25.beta.photobucket.com/use.....%20Inspiration
