There with that out of the way, if what I read spoils the ending for you it is your own damned fault.
I may amend this later as I am on a smartphone and it doesn have the best editing abilities.
The Catalyst said the Reapers were a solution to the problem of Chaos.
Chaos is when things run amok, run unchecked and everything behaves unpredictably. It said that in the chaos organics would create synthetics, the synthetics would eventually rebel. The example of this is what happened with the Quarians and Geth. Now imagine if EVERY sapient species had that happen. Humans, Asari, Turians, Salarians etc. Not a very nice existence for organics to be drifting around space for centuries.
Also organics behave irrationally; the Genophage is evidence of that. The Krogan were subdued because the rest of the galaxy was in peril. Chaos brings misery and suffering eventually.
The Catalyst's solution was to perform a controlled and precise culling, pruning...reaping if you will via the Reapers. They come in every 50,000 years and eradicate advanced life for new races and civilizations to have a chance to grow and flourish that the other races might not have gotten if they weren't removed from the galaxy.
Also all the older species were utilized to create the Reapers as cybernetic (synthetic and organic) lifeforms, thus the reapers are the proof the others species exist. Also it is indicated if the reapers just wanted to they could selterilize the entire galaxy of organics if they wanted, but they weren't.
Harbinger and the Reapers goal was to preserve the balance of order and control of existence, so that everything is allowed to exist for 50,000 years before the galaxy becomes chaotic. Its like euthanasia; put the suffering to rest so that others can take their place. It is the cruel calculus, but logical and consistent as well.
