I'm somewhat new here, so I don't know all the intricacies involved, either - nor have I ever taken any commissions, but from my experience in browsing about, it seems that FA doesn't have a real commissioning system (and, of course, I might be wrong).
It does have that little commissions tab, but I think it's mostly meant to be an ease-of-access thing where artists can give examples of their work and prices on them for people to look at.

Most artists, that I've seen, simply use Paypal, and keep track of commissioners and such via pen-and-paper (or digitally, nowadays!).
