The Dr has been around for a very long time (in one form or another) and he's got a LOT of villains in his past.
Here's a cool little timeline on Digg.com of who he's faced and what they did and their powers.. I still think the Daleks are my favorite though.

Hands down, the Master.
Not the coked-up tennant version or the "Murderously affectionate" current version, but the classic Roger Delgado\Anthony Ainley versions. A refined gentleman, who'll take brandy with you, then tell you how much he'll miss you when you're dead, then challege you to a fencing duel. And later, the vey picture the cackling evil genius.
And of course the Skeletor version...a master manipulator. The villian in the shadows.
They had style. They had sophistiation. They had plots that usually sortof made sense.

Kind of weird that list has both the Sensorites and the Ood (who are basically the Sensorites again), considering neither is actually a villain race. They should've gone with the Voord if you ask me. Or even better, the White Robots from the Land Of Fiction
I've never seen The Invasion in full; I need to correct that
